The correct thing to do is remove all paint down to metal and repaint. Assuming you don't want to do this, the easiest thing is to dab on a little touch-up paint with a brush or toothpick depending on the size of the spot. This hides the rust but it is still there and will grow well under the paint. What I believe is the best thing to do is to apply a little phosphoric acid to eat up and neutralize the rust, then apply a drop of primer, then top coat of touch up after the primer is dry. Be careful with the acid, as it will dull brighter paint colors. you need to give the acid ten minutes to work, then rinse off with water.
