Like Delta, I typically just sharpen them in place using either a 4 1/2" angle grinder or sometimes a small die grinder with a stone or sand roll when space is really really tight.
I do the same on mowers and bushogs and do not try to grind back far enough to remove all the divots as that often removes way to much metal for my liking. I will lightly grind the back edge so that it is flat again around any divot deformations. Then I simply lay an edge on the tapererd part to make it sharp again. The divots are just as sharp as everywhere else that way.
If you do remove the knife for sharpening, make sure you keep track of all the shims behind the knife as that gap must be set properly. Also it might be a good idea to verify that the plunger bearings are not getting excessively loose causing the knife to hit the baler shear edge which could be the source of your metal to metal contact. Proper adjustment of the existing bearings or replacement with new bearings along then with proper adjustment of the plunger bearings to spec will fix that issue.
