Electric Clutch on John Deere 317

The kohler finally died, so I swapped it out for a new Honda v-twin. The new engine runs great, but I"m having trouble with the PTO clutch. It mowed for 10 minutes last night and then the tractor shut off. I waited 30 seconds or so, till I could hear the clutch kicking in & out when flipping the switch. Only then would the engine start. After that, turning on the PTO would kill the engine. Any suggestions? Can the electric clutch short out and kill the engine on a Deere? I checked the seat safety switch with my meter and it appears to function fine.
