1040 Canadian Deisel Overheating

This one even has the dealers stumped.
I have a 1976 1040 JD 2 wheel drive Deisel 45 hp. It overheats after running it for 4 mins if the Thermostat is in the engine. If the thermostat is removed the engine will run for ever if its not heavily loaded.
The rad has been flushed, the thermostat has been changed and checked multiple times,the water pump has been removed and checked as ok.
Things I havn't tried are 1. changing the timing of the injector pump 2. flushing out the engine block 3. I have not had the head off to check for gasket sepage (is there a easy way to check if the compresion is bleeding into the rad?)
should I be doing these does anyone have any other ideas or experiance with this problem?

compression in the cooling system is seen by bubbles coming out of the radiator filler neck:
run tractor until worm, carefully remove radiator cap and look for bubbles with the engine at fast idle. if needed, add coolant very slowly until coolant is visible at filler neck (and bubbles, if exist).
what makes you convinced it overheats? does it boil over? maybe your temp gauge is wrong. check temp at radiator with an external gauge.

It does not boil over but when the thermostat is out it runs at a normal operating temp.
And it gets hot too hot when the thermostat is in.
I will try putting the thermostat in then looking for the bubbles.
