If the washers under the nails/screws are leaking just remove them and install a new one in the same hole. I have had to do that on several roofs over the years. The new hex head roof screws are great to use. If yours has nails I use a good pair of knippers to grab the nail head with and put a thin piece piece of wood under the knipper head to pry across so you don"t damage the roofing. Then just screw a new screw in the old hole. It does not take very long to do a side.
