Had the same thing happen to my MF tractor. It would quit and after a while, 20-30 minutes, it would run fine. Changed the filters and still had the problem. A guy on the MF board told me to take the petcock apart at the bottom of fuel take and clean it. Didn't have a problem again for a few years and the tractor did it again this summer. Took the petcock out again and cleaned it and its run fine since. I run clean fuel and have a filter on my large storage tank but still I get enough foreign matter in there to clog things up. I never have a problem with my two kubota desiels just the MF.
