my son noticed your problem and I thought I could help as I am master heavy diesel truck technician. First the problem with your dirty oil. If your oil is just turning black after a few hours this is normal with a diesel as this is a product of normal combustion. It is actually what you could call soot that passes the rings that makes it black. If the oil actually has a gritty texture to it when you rub it between your fingers, then you either are getting some dirt in the oil through the breather system or if it's metallic feeling, then you probably have a cylinder scoring which possibly but not probably could be your cylinder that doesn't fire right away. As far as the miss is concerned when you start it cold most perkins engines that I've seen require glow plugs to start. The glow plugs preheat air in the combustion chamber to aid starting. If one cylinder is missing and then runs O.K. after a minute or so, you possibly might have a bad glow plug in that cylinder. Could also be a number of things such as bad injector, low compression in that cylinder, or it could be something gone bad in the injection pump. Hard to say without looking at it, but hope this helps.
