I suppose vinegar would work to dissolve scale. Trick however would be neutralizing the residue left in the system after draining the spent vinegar. You could probably do it by dumping a box of baking soda into a couple gallons of water, then using the solution to flush out the system - when it stops fizzing you know the acid is gone.

Better idea would be to buy a can or two of 2-part radiator flush. Part one is acid (oxalic??) and is then followed by a part two neutralizer. The stuff works pretty good if you follow the directions.
