Diesel misfires after 30-45 min?

My TD6 starts great, switches over to diesel and runs great for about the 1st 30-45 min. During this time the exhaust is nice and clean, motor purrs like a kitten but after discing for 45 min or so it sounds like its begins to miss. Makes sort of a wump-wump sound and the exhaust is grey. It requires more throttle to get around too at this point. Any ideas? Happy New year to all!
