I have that exact same quad. I have had only two failures, where I had to use the foot pedal. And those went away within a few minutes. I have the complete service manual. I looked at it and in the trouble shooting there are dozens of steps to go through. But it states that a weak battery can cause this. So do some good testing on that battery, put it on a charger, or just get a new one. Is it the original?
SM further states this can be caused by faulty/slipping clutch. Inspect that.
Also can be caused by faulty speedometer. Watch your speedometer and see if that is acting erratically.
I think I would surely spend the money for the service manual and go through the checks on the system. There are 6 components to the system, not just the ECU.
Let me know and I'll do some further research when you get these things done.
Also consider putting this up on a honda four wheeler discussion board. They probably wouldn't be much help there if someone asked about a Farmall tractor?
