Yes the water will mess up operation. Be sure to let it run long enough to reprime the pump and lift piston.
I don't know the 1500, but alot of the time water will let trash or sludge lodge in the relief valves and won't let the system build sufficient pressure to operate correctly.
If you still have problems after you clean the valves, put a thread in on the Ford discussion page.
There are some pretty sharp folks that monitor these postings, and someone should be familiar with the 1500. Good luck.
