I think you missed the point when checking the rad in that if the water does not go through the tubes it will not be cooled. Air flow and water flow must be adequate.
Personally, I"ve never had an engine heat up properly without a thernostat or a radiator blind/louvre, let alone overheat.
Is there any combustion gas getting into the cooling system? This could be a head gasket or something cracked.
I hope you are lucky and have really answered the question yourself - you have blocked radiator tubes with rust, that you cannot remove with a magnet.
