If you had the magneto apart, you may have the magneto or the rotor out of time. It's easy to do, the magneto makes one revolution for every two revolutions of the engine. It can happen if you put the magneto back on out of time. There is also a gear drive in the plate that you remove to get at the points that can easily get put back on out of time.

Here's what I do:
Take out all the sparkplugs.
Put your thumb over the #1 cylinder plug hole.
Crank the engine over slowly by hand until cylinder pressure starts to push your thumb out of the plug hole. (compression stroke)
Shine a flashlight into #1 plug hole and watch for the piston to get to the very top of the compression stroke.
Remove the distributor cap and see if the rotor is pointing at the terminal for #1 cylinder, if it isn't, you have found your problem.
