Quite a problem, i have seen V16 MAK/caterpillars stop very very quickly when they sucked in basically bug "crap", a black/slurry substance.
If your problem is such in the filters/tank you have to use a microbe bug killer, fuel distributors can locate it, might be in 20liter pails:(
If you have green growing stuff a good tank cleaning should remove it. of course steam cleaning is best to clean in both cases, the heat killing any remaining beasties.
Once all is clean and re-filled all that is needed is to keep the "water" out of it, avoid condensation at all times, use fuel treatments for the seasons?
The fuel beasties live in the water/fuel interface at the surface, put a bit in a jar, let it settle and they can be seen in that small area at the surface, if they are present.

Oh yeah i forgot, maybe your problem was "given" to you from somebody eles tank/storage tank?
Practice safe "fuelling" don't open your cap to a strange hose:)
