Do you know if the injector pop pressures were checked? If the injector pop pressure is too low, fuel will enter the combustion chamber a little "before its time" and this will have the same effect as pump timing being advanced a little. Engine will run fine but fuel delivery is slightly early, therefore causing a slight knock over and above the normal diesel knock.
