It sounds to me like you have a dead miss. Have you checked the compression on all four cylinders? It may be something as simple as a piece of carbon holding a valve open, or it could be a blown head gasket or burned valve. You should also remove the valve cover and check for broken valve springs or stuck valves. Just remember, all four cylinders need good fire, fuel, and compression to run smoothly.
