What alternator are you using? If it is not hooked up correctly, or has a bad diode, the battery will be discharged. Try hooking the batteries back up and removing all wires from the alternator, having noted their position, and taping them up for safety. If the batteries no longer go dead, you've locallized the problem to the alternator, or how it's hooked up.

I've seen conversions where the fuel gauge has been hooked up wrong, and remained powered up with the key off, which will also drain the batteries.

There is a potential for the starter solenoid or the key switch to have moist debris in them, also, which will bleed off battery power.
