The preload on the axle bearings is determined by how tight the two axle shafts butt together in the center. Changing sides with the shims will not change how much preload your bearings have. If they are to tight you will have to add a shim or shims on one side or the other preferably the side with the least shims.
There will probably be some disagreement on this but with both wheels off I would put the transmission in gear if you can turn the axle by hand it will run as is and be fine. If not add shims till it will with no end play in the axle shaft. I have set many this way some as long ago as 20 years & they are still running.
