Voltage regulator Smokes when I shut down the trac

Hi,
Odd problem. I have a yanmar tractor and recently when I shut it down after running it for several hours, Smoke poured out of the voltage regulator only when the engine was off. I replaced the VR and ran the tractor again and it smoked again. I disconnected the VR and started the tractor and it ran fine. The alternator seems to run the tractor fine too. Of course with the VR disconnected, the battery runs dead. Does anyone know why the VR would smoke after I shut the tractor down? and does anyone know if I will damage the tractor by running it with the VR disconnected ( Jump start)?
