620 standard question

I recently bought a john deere 620 standard and it sat outside for a while and gas back fed through the oil pressure lines and filled the crank. I got that fixed. Then I drained the hydrolic, rear end, and transmission. I started filling the hydrolic and it is going into the crank. Is there a reason for this or are they the same compartment. If anyone knows what is causing this it would be greatly appreciated. Thanks to all who reply.
