polarity- positive ground

I ran the battery (12v) down on my D14 Allis, which is positive ground. Jumpered pickup battery pos to neg on tractor and neg on pickup to pos on tractor, but go no charge. unhooked and accidentally hooked the other way- stopped right away. then took cables off tractor battery and charged battery. rehooked- and had hot leads and smoke from solenoid/starter. what did I ruin, and can I repolarize the gen/system and be ok?
