fe35x rough running

have a 35x 3 cylinder diesel that seems to be loading up on one cylinder when lightly loaded. we originally had a problem that was traced to a badly eroded combustion chamber cap which we duly replaced and checked the other two OK.compressions check out OK, injectors checked out OK. can a dpa pump possibly overfuel to one cylinder? the exhaust ports in the head are grouped two and one and the muffler is not what it was, but I don't think this is the real problem. all comments welcome!
