You should never put the cables from the 12 volt battery to the 6 volt battery.
Hook the cables to the 12 volt battery first and then hook one cable to the starter post and the other to the frame of the tractor.Be sure the tractor is out of gear as you will be bypassing the starter netural switch etc. This way it won't make any difference about the polarity and you will not be risking damage to any of the 6 volt electrical components.
Be sure to connect to the starter post on the starter and not to the battery side of the starter solonoid.
