Yes they can be over watered. Peppers also like nitrogen. If it is too wet and especially wet and cool some diseases can play havoc with peppers. Copper compounds can help as a fungicide. Very few other fungicides are registered for peppers. Ridomil is but it is expensive. Yellow is usually a nitrogen or iron defieciency. Brown could be disease or necrotic (dead) tissue. How long has it been since they were transplanted? Peppers seem to go backward for a while before they take off.
