I don't think I have seen a joystick used as a JD SCV. Are you talking about the SCV (Selective Control Valve), located beside the seat, used to control the rear remote couplings or a loader control valve, normally mounted on the loader frame?
With the clutch disengaged the transmission oil pump is not supplying oil to the reservoir and main pump. The transmission pump could be weak, not keeping the reservoir full, an bad check valve in the main pump inlet line, or a weak main pump are some possibilities I think of. You need to do the diagnostics for the hydraulic system in your 1020 service manual.
