Shifter boots only help keep water out of the transmission and even then it would be minimum. Temperature changes cause the trans and axle housings to sweat on the inside thus introducing water into the oil. You could keep one inside a shed where it never got wet and it will still get some condensation in the oil.
Just to be sure, you are checking the hydraulic fluid level with the dip stick on the left side of the axle housing under the upper lift arm
The dip stick in the trans top is just for the trans fluid.
