Ran into the same problem last year when a friend asked me to test ride a used Sea-Doo. It ran fine during a trial run on the lake. When we brought it in on the trailer, I was showing him how to flush it and clear the excess water out of the motor (run it for about 10 seconds and then tip up the front of the trailer to let the water drain) The motor wouldn't shut off and the kill switch didn't work. I pulled off the plug wires and it still ran for about 15 seconds. I was trying to choke it down to kill it when it finally stopped. Cause? My only guess would be carbon deposits that had heated up enough to ignite the air/fuel mixture. Lack of cooling water due to being out of the lake probably contributed. Glad I wasn't on the lake when that happened. I told him to take it back to the shop that was selling it.
