For most it is usually a matter of grabbing an old alternator off a parts vehicle from out back, most are negative ground so the tractor gets converted to work with what you have on hand.
With he improved availability of 12 positive ground alternators if you are going to be buying a new alternator I guess you could buy a positive ground one and minimize the things you would have to change over.
Coil polarity if it is a gas engine
Amp meter if so equipped
If you have a radio or plan to put one on polarity will mess with some of them as with any cig lighter plug in accessories, phone charger, GPS, moniters etc.
You could isolate the accessory and still run it on a positive ground system but all the extra hassle kind of defeats the purpose.
For the above reasons negative ground would be my choice.
