It sure could be the flywheel especially if you had it off recently and didn't get the bolts tight enough when it went back on. They will seem fine for a while and then work loose and knock like crazy. It has been a few years, but the last one I put back on it seems those bolts torque to something crazy like 400 ft lbs. Deere made a special wrench just for tightening those with an offset to help reach around things on the back side of the flywheel. Without it, it is difficult to get them tight enough, but not impossible.
