Your best bet would be to drain the fuel and get as much of it out as possible right off. What actually causes the algae to grow is water in the fuel/tank, so draining it would get that out also. From there put in some fresh fuel and the algaecide.
As far as filters go, put new ones on and then keep at least one spare set on hand as I guarantee you will need them sooner rather than later if your situation holds true to others I have seen.
