Mike, I think I would base that decision on how well I trusted my welds and what might happen to the rack in the future.
If I were really sure everything was water tight, I'd leave them sealed up, especially the horizontal runs.
But if there is doubt about the welds, if you're using used steel, or if there is a possibility holes will be drilled later, I would drill some drain holes, and try to design it so they would only be necessary at the bottom of the vertical members.
