sounds like you have it covered john. btw do you by chance have an ammeter wired in to the charging circuit for the deep cycle bank? i'd be curious to see how many amps the alternator is putting out when you switch over to charge them. if you have a laser temp gauge, take some temp reading of the alternator under normal operation, then switch banks to see how much it heats up.
