All connections should be in the box. Wired hundreds of houses and NEVER heard of anyone putting the grounding wire outside the box. Did you come back in to ground the receptacles? Short in switch? or short in switch wiring? Are the boxes to be surface mounted? The purpose of the bare ground is to offer a return path for the fault current why would you not want it where the fault might happen?
