If the motor is directly hooked to one battery, and the other battery is paralleled in with POS to POS and NEG to NEG - the only difference could be if the cables from one battery to the other were too small.
With your setup - if the motor is hooked to POS on one battery and NEG on the other - it works the same as if you hooked the motor to POS and NEG of one battery as long as long as the parallel cables are large enough not to cause a voltage drop.
