You didn't necessarily have it hooked up incorrectly, with regards to polarity. Some will say jumping a 6V off a 12V is incorrect as the day is long, but not me. A 6V battery charger on the "boost" setting puts way more voltage into a 6V battery than any 12V battery can.
A flat dead battery will cause excessive current flow through the jumper cables. If they're not real heavy duty cables, they will get hot.
