If the marks are 180° apart it doesn't make any difference since by the time you rotate the crankshaft one turn you will be lining up with the other set of marks.
Generally if you have a gear with one mark on a tooth and the other gear with marks on two adjacent teeth you would line up the single mark between the two on the other gear. If you find two marks on the same tooth one one gear you would match that up with two marks in the valley of the other gear. The same with single marks. Line up the one in the valley with one on the tooth of the other gear.
