Yes of course you can rewire just the headlights! There is no law saying you have to use a factory wiring harness. There are no "correct police" lurking in the bushes outside your shop, ready to pounce on you and drag you off to Gitmo.
If the wiring is bad, then replace it. Regardless whether it's the actual problem or not, it still needs to be done and it will be done when you get it done. It will be one less variable to worry about when trying to figure out why the lights don't work.
Each light needs a "hot" 12V wire and a ground wire, except the convertible rear light which needs two "hot" wires, one for red light and one for white light. Fender flashers ground through the fenders directly.
