Everyone always wants to talk about engine condition (cylinder components, head condition, batteries, cables, starter, timing, etc) which I agree all are very important when it comes to starting a diesel. However some of the most commonly over looked items are injectors and the injection pump. People so often will rebuild a diesel and never once touch the injectors or the pump. If the pump is weak, the spray pattern or pop pressure is off on the injectors you can chase hard to start problems forever.
In your case though, sounds to me as if the pump is almost loosing prime and takes a minute to pick it back up. Which could be early signs of a worn pump head. Might possibly go out one day and it will just not start.
