It sounds like a common problem that occurs when the "flash time" of the paint is not followed. "Flash Time" is the amount of time needed to allow all the "solvents in the paint to breath off. Putting several heavy coats of paint on top of each other will trap the solvents and it will cause the paint to bubble, peel, or whatever. Same principal applies to the clear coat application. Each paint manufacture has specific Flash times or "recoat" times listed on the can or website. Other possible issues that can contribute to your issue is temperature changes, humidity levels so on so forth.
