Char Lynn pump

I've got a Char Lynn pump on my Super H. It mounts with a bracket using a water pump bolt and a manifold bolt, and is driven by a longer generator belt. It wouldn't allow the hood to be put on, so the previous owner cut a hole in the hood for it. How come the pump wouldn't fit under the hood? was it supposed to be mounted somewhere else or what?
