Your description of the noise is consistent with having something stuck in the top of a piston and hitting the head. When the engine is cold there is enough clearance so it does not hit. As the aluminum piston expands with heat the foreign material starts to impact on the head.
This type of noise, unlike a loose bearing, is not likely to change much depending upon whether or not the cylinder is firing.
