Which direction do you run out of adjustment? I wouldn't take the engine apart again. If the valves are too high you might try grinding a little off to get the right clearance. Another possibility could be if you used one of the newer style thinner head gaskets, it will affect valve adjustment. I compensated by placing washers (all the same thickness) under the rocker arm pedestals.
Also, there is a possibility you have dirt in the tappets that could be causing you to bottom out the adjusting bolts.
