Does the tractor roll and shift properly now that you have the gunk out.
If so I think you are going to be good to go after just a good cleaning.
Flush it with good water pressure.
Fill with about a gallon of fuel oil (with old gaskets) and run a bit.
Then drain and blow out with air pressure.
Then fill with good proper oil. I would include at least one quart of Lucas HD Oil Stabilizer. I use this in every trans and crankcase I own but it is a personal preference.
