John as a starter, pull out the gearshift lever and inspect the condition of the shifting forks. I have a bad feeling you will have to remove the seat, steering post assembly, gas tank, flat belt pulley assembly and then remove the transmission lid. I suspect you have gear damage. That klunk sound may be a broken gear tooth.
