The conversion was not done properly. That's probably why the alternator wasn't hooked up when you got the tractor.
What you need to do is start over from scratch and do it right.
The reason the tractor keeps running is because there is no diode in the excite wire that runs from the ignition switch to the small plug on the alternator. When you turn off the switch, the alternator backfeeds electricity through the excite wire to the coil wire, and keeps the tractor running.
That missing diode may also be the reason you're overcharging and boiling the battery over.
Still, I would rip all the wiring off and start over.
