If it is in Neutral will the engine run with your foot off of the clutch Pedal? The design in neutral has the counter shaft free to move at will. If in any gear the main shaft must move. (this includes the PTO if it is in gear) So I believe it must be an input bearing, or rear main shaft bearing that is locked up. The power takeoff and belt pulley systems could be involved as well as they are shaft driven from the main shaft in the trans. JimN
