In neutral, the only thing turning is the input shaft with the drive gears. Any noise in neutral just about has to be either the front or rear input shaft bearing. That shaft comes out the front of the transmission, requires splitting the tractor betweeen the transmission and bell housing.
If you do open it up, be sure to put the oil seal retainer back the right way. Put it on backwards and the shaft can move forward and give you a new batch of trouble.
