I recommend you stay with two 6Vs in series.
With two 12V in parallel, if one battery goes south, BOTH batteries get ruined. Even if you think you caught it in time, you didn't. You'll spend the next several months and hundreds of dollars chasing battery problems from one battery to the other, back and forth, as one battery dies and sends the other into a slow death spiral.
Because the two 6V are in series, they can't cross-charge, or cross-discharge as the case may be. If you lose a cell in one battery, you've at least got a decent chance that the tractor will still start, and better yet, you only need to replace that one battery.
