I've got a '40 also...I'm assuming yours is a distalate model like mine (no letters after the serial). IIRC, when I had the head off of mine years ago, they were flat head pistons. Your's sure does sound like its got the 'altitude' option. They were either 5000 ft. or 8000 ft. pistons and cylinder sleeves, available as an option on distillate or high-compression engines.
Unfortunately, the codes might not tell you anything: you could get them as a 'special attachment', dealer installed, as well as factory ordered on the tractor. So you might not find any special marks or letters if the dealer installed them.
All my head bolts were the same, so I can't help on the nut question.
