Have you checked the oil level in the PTO unit. This is separate from the transmission oil. Is this a planetary style PTO? I do not know when the change was made to the over center clutch style, but it is not unusal for the planetary style to make more noise when off than while engaged. The noise comes from the planetary gears still turning while shut off. This is one reason for the seasonal disconnect under the clutch housing.
